چکیده

Montipora digitata is a species belonging to the Acroporidae. In Indo-Pacific region, M. widely distributed and dominant of scleractinian coral in South China Sea, however, there are currently no molecular markers suitable for assessing genetic diversity. Here, restriction-site associated DNA sequencing (RAD-seq) was used isolate characterize polymorphic microsatellite loci. A total 317,361 RAD-tags were obtained using RAD-seq, including 6,778 Primer pairs 106 loci ordered twenty-one loci, that amplified reliably identified. The number alleles per locus 2-7, observed heterozygosity 0.111-0.556 with an average value 0.285, expected 0.105- 0.802, 0.536. Before Bonferroni correction 13 deviated significantly from expectations Hardy-Weinberg equilibrium ( P < 0.05), after correction, two 0.0002). information content (PIC) ranged 0.100-0.778, 12 highly (PIC > 0.5), six moderately (0.25 PIC three low polymorphism 0.25). developed here will be effective tools conservation research on .

Development of Transcriptomic Markers for Population Analysis Using Restriction Site Associated RNA Sequencing (RARseq)

We describe restriction site associated RNA sequencing (RARseq), an RNAseq-based genotype by sequencing (GBS) method. It includes the construction of RNAseq libraries from double stranded cDNA digested with selected restriction enzymes. To test this, we constructed six single- and six-dual-digested RARseq libraries from six F2 pitcher plant individuals and sequenced them on a half of a Miseq ru...

Association Mapping of Disease Resistance Traits in Rainbow Trout Using Restriction Site Associated DNA Sequencing

Recent advances in genotyping-by-sequencing have enabled genome-wide association studies in nonmodel species including those in aquaculture programs. As with other aquaculture species, rainbow trout and steelhead (Oncorhynchus mykiss) are susceptible to disease and outbreaks can lead to significant losses. Fish culturists have therefore been pursuing strategies to prevent losses to common patho...

Sequence Capture versus Restriction Site Associated DNA Sequencing for Shallow Systematics.

Sequence capture and restriction site associated DNA sequencing (RAD-Seq) are two genomic enrichment strategies for applying next-generation sequencing technologies to systematics studies. At shallow timescales, such as within species, RAD-Seq has been widely adopted among researchers, although there has been little discussion of the potential limitations and benefits of RAD-Seq and sequence ca...

Leaf margin phenotype-specific restriction-site-associated DNA-derived markers for pineapple (Ananas comosus L.)

To explore genome-wide DNA polymorphisms and identify DNA markers for leaf margin phenotypes, a restriction-site-associated DNA sequencing analysis was employed to analyze three bulked DNAs of F1 progeny from a cross between a 'piping-leaf-type' cultivar, 'Yugafu', and a 'spiny-tip-leaf-type' variety, 'Yonekura'. The parents were both Ananas comosus var. comosus. From the analysis, piping-leaf ...

Construction of High-Density Genetic Map in Barley through Restriction-Site Associated DNA Sequencing

Genetic maps in barley are usually constructed from a limited number of molecular markers such as SSR (simple sequence repeat) and DarT (diversity arrays technology). These markers must be first developed before being used for genotyping. Here, we introduce a new strategy based on sequencing progeny of a doubled haploid population from Baudin × AC Metcalfe to construct a genetic map in barley. ...
